When I go to output a design for printing the preflight takes a very long time, not only that, but it also says there are a crazy amount of items in the "analyzing document" screen that pops up, I am outputting a simple design and it say there are 90k+ worth of items in it. I have no idea what could be causing it. Ween I finally do get to print it the separation prints out promptly, and is very quick, but its the time up until that point that is taking forever.

From that tab in the print dialog, you can access the Preflight Settings.
You might try creating a custom set of preflight settings, then uncheck the checkbox by "Printing" to disable all of the issues that fall under that category.
I've never had a problem with preflight, so I've never tried this myself.

Try making your changes, then saving them with the name "Default Settings".
